Pretty sure sure it's black instead of clear because the black part is supposed to *reflect* attacks. It ain't called "Prism Armor" for nothing.
Also, I'm sure I've heard somewhere that certain prisms reflect certain colors of light as opposed to passing through. Necrozma is probably black because its body reflects UV rays, or "black light".
